Cpanel support MySQL version 4 and 4.1 only.

If you want to install MySQL v5 on a Cpanel server, you should set Cpanel not to upgrade MySQL.

Cpanel runs /scripts/mysqlup to upgrade MySQL database, to make sure server use latest version of supported MySQL.

If you want MySQL 5 with Cpanel, you have to disable /scripts/mysqlup by
