This is for control panel v3, see below post for control panel v4
At Godaddy, the name server registration process is slightly different from the other registrars.
Please find below the process for registering the name servers at GoDaddy.
1) Login to Control Panel.
2) Click on the Domain Name for which you want to register name servers.
3) Click on Domain Host Information Enter Host = NS1
Enter IP address as specified in your welcome email.
Repeat process for NS2
And then enter corresponding IP address.
The name server registration is now complete.
Now change your domain’s DNS info by clicking on:
1) Name Server Information
Enter
NS1.YOURDOMAIN.COM & NS2.YOURDOMAIN.COM
in the required boxes and click on 'save changes'.
This will get your name servers registered and will also change the name server information for your domain.

Recently Godaddy changed control panel, here is HOW-TO create your own name servers in new Godaddy control panel v4.
Registering Your Own Name Servers
Domain hosts are not required unless you intend to set up your own DNS server. We recommend that you DO NOT use this tool unless you have a thorough understanding of this process. Please DO NOT enter "www" as your host name. This is not a redirection service--it will not direct your domain to an IP address.
To Register Your Own Name Servers Using the NEW Domain Control Center
Log in to your Account Manager.
Under the Domain Names section, select Manage Domains. The Domain Control Center opens.
In your list of domain names, click on the domain name you want to modify. The details for the selected domain display on the page.
In the Host Summary section, click View/Modify Detail.
Under Set Hosts, enter your nameserver Host names, along with their
corresponding IP address, and click OK.
Allow 4-8 hours for .COM and .NET domains and about 24-48 hours for all other domain extensions for the name servers to be registered.
